Graphicsgale is a popular program for making pixel-based graphics. It's pretty simple to use, yet has a lot of good features for doing game-specific stuff like sprite animation. Its' even useful for things like editing Windows .ICO and cursor files.
It's just recently (18th of June, 2017) become free.
